Engine bogging down

Houston, we have a problem.

I was out on a 4-5hr ride today. Temp was about 15c and the bike ran fine for the most part. On the way home for the last 10KMS, the bike started to bog down. I would run but it seems that 1 cylinder was not firing. Slowed down then it was ok for a bit and then it would do it again. This happened maybe 4 times and after that it was ok. The speed was about 90km/hr when it was doing it.

I am thinking spark plug but they were replaced about 3000kms ago (last year in Aug).

Any suggestions?
