power commander maps
I should be recieving my power commander today. I had them set it up pre loaded with the maps for v & h pipes and the caddman mod. However, now I ordered chucksters plate. which is more "thunder" ish mod if I am reading all correctly. which i think is just a "cleaner" version of caddman. Now, do you think it will matter much on how the power commander is mapped? I'm hoping to use stock bowls with the k & n filter, but I'll expose it if I have to.

If you are increasing air flow, plus pipes I would look at the Hypercharger map. Basically you need to compensate for the free flow you have now with the V&H and Caddmann (or chuckster) mod.
I use the T-220-001 map from here. Until you do the Caddmann or other mod, you should be fine, but can try the others that are at the site.

Not sure if you got your PC yet, but the one thing I should mention is to use the software to 'get' your current map and save it so you have a baseline that was working, just in case. In my business (IT) you learn very quickly that there is no substitute for a backup from before you start making changes... :)
