If the fuel processor is disconnected it will cause the back firing.

Why? It should revert to stock. I think he means at idle.

How many miles?

Have you checked the timing chain tensioners?

The backfiring is at idle. If I give it any throttle just sitting in neutral it bogs and dies. If I give it a LOT of throttle (cuz I was getting pissed) it sounds horrendous.

Tensioners were done a couple thousand miles ago.

Disconnecting fuel processor made it a LOT worse. So.... I am going to remove the tank again and put the OLD fuel filter back in and see if that made things worse.

A "very nice person" is actually mailing me a Fuel Commander to see if indeed the one I have is bad.... but... With it running like TOTAL CRAP without one hooked up then I am doubtful another one will make any difference.

I am about a days worth of tinkering from taking it to a shop and praying it it something fixable and that I can afford it.

Someone on FB mentioned a pulsing coil... Hopefully something like that.

Ouch, it is hard to say at this point for me with out hearing and seeing. You might seek the vacuum ports and look for blown sealing caps caps. The noises are what is bugging me. it's really easy to reach the coil wires and pull them off to clean the tab and the clips on them, making sure they are tight.

By any chance has the bike been out in rain, or was it washed recently ?

The right rear and left front spark plug well have rain drains and mud wasps like to build nests in them. This can kill the screw on bakalite plug ends corroding the inner brass and rusting the hair pin clips inside the end caps. If the drains are clogged water can't get out, and could dead short the spark plugs in these 2 places easy. A pipe cleaner will fit down thru the drains. The easy one to see is the right rear, and exit drain hole is just above the can tensioner body.

Since you have a PC III what is the rest of the air filter set up like ? The OEM backing plate had 2 steel tubings going to rubber tubing going to steel again to rubber again and to the intake manifold. These would be vac leaks, On top of the throttle body there are 2 more brass ports. If it is a california bike they are both used, if no one is capped off. The other tubing if it is still there went to the vac pod to run the reed valves.

I can't tell if you have jumped time, have a fuel problem or have a spark problem. I am just itchin' to know what you find. I am assuming the speed works the clock and trip meter don't re-set upon starting. It might well be a good idea to check the gang ground connector ahead of battery. It's all taped up, but when you have it there is a gang of black and yellow wires to it and the connector case is orange. There are other recent threads he all about that.
